During this extended cleanup time, the GC hogs most the of CPU, thus causing the game to stutter or freeze while the GC is working. This cleanup period will take much longer than usual since there may be >1GB of memory to wipe from existence, rather than the < 100MB it would normally delete. This is because when you assign too much memory the GC will wait untill a significant fraction of memory is used, at which point it will activate, and clean up all unused memory from the last 10 seconds or so (depending on how ridiculous of an amount of memory you gave minecraft). Usually, it improves performance for a variety or reasons, but in the case of too much RAM it can cause performance drops. It is a part of Java that cleans up unused portions of the memory which is is assigned.
